Instrumentation

The Microarray Core is well equipped for detailed studies on gene expression as well as related services including RNA isolation and quality control; hybridizations to Affymetrix GeneChip and in house spotted cDNA arrays. Major instrumentation at our core facility include the following:

Agilent BioAnalyzer

A small amount of sample is loaded into the wells in a chip which is then loaded into the Bioanalyzer.
Electrodes applied to the chip cause the RNA to move through microchannels filled with a sieving polymer and fluorescent dye.
Fluorescence signal is plotted against run-time to generate an electropherogram or translated to gel-like images.
Quality metrics such as 28S/18S ratio and RIN (RNA integrity number) are generated also.

Nanodrop ND-1000

The Nanodrop ND-1000 is a "cuvette-less" spectrophotometer. One microliter of sample is placed on the pedestal and the Nanodrop stretches the liquid into a column of fixed length.
Fiberoptics is employed to pass filtered light through the stretched column. Absorbance at various wavelengths is measured and reported through an attached computer.

Affymetrix GeneChip Fluidics station 400

The fluidics stations automate the washing and staining aspects of the sample processing stream

Affymetrix GeneChip Scanner 3000 7G

An excitation laser is passed over the surface of the microarray at a very high resolution.
Emmissions are scanned at multiple wavelengths from a single excitation wavelength.
Autoloader allows temperature controlled handling of up to 48 GeneChips per run.

PGM

Ion PGM System

The Ion PGM System makes affordable, high quality next-generation sequencing accessible to human disease researchers and microbiologists around the world. The Ion PGM System is a reliable sequencing platform that combines simple sample preparation and data analysis solutions with flexible chip output for ultimate project flexibility.

Axon Genepix Scanner 4000B

This scanner is used to scan Nimblegen and other arrays spotted in a 1 x 3 format at 5 µm -100 µm resolution (16-bit dynamic range).
The scanner has 532 nm and 635 nm excitation lasers with emission filters optimized for Cy3 and Cy5.

Agilent DNA Microarray Scanner G2565CA

This high resolution scanner allows us to scan microarrays at 2, 5 or 10 microns. This high throughput scanner can scan the new high density (>1M probes) from Agilent and Nimblegen. The scanner has 532 nm and 635 nm excitation lasers with emission filters optimized for Cy3 & Cy5 and Alexa 647, 555, and 660.

OneTouch 2

At the heart of the Ion OneTouch 2 Instrument are three breakthrough technologies that enable automated delivery of templated Ion Sphereparticles. The first is the reaction filter that creates millions of microreactors in which clonal amplification occurs. The second is the the fully integrated thermal cycler and disposable path amplification plate system that enables robust thermal cycling of the microreactors. The third is the integrated centrifuge, which recovers the templated Ion Sphereparticles. Combined, these first-in-class technologies deliver massively parallel clonal amplification and recovery with walk-away operation all in a small benchtop footprint

The Ion OneTouchES module employs proven magnetic bead technology to isolate template-positive Ion Sphereparticles that can be loaded directly onto the Ion semiconductor chip delivering automated, highly reproducible enrichment with every run.
